Let me see if I understand you correctly. Your bike worked fine before you changed the exhaust...then it ran for 2 minutes and died. Now that you have recharged the battery the starter will turn but the engine will not run.
I would recheck your work first. Make sure that you didn't knock something loose or forget to reconnect a wire.
Since the starter turns...the next most likely cause is no spark at the spark plug. Check this and all connections related to the ignition.
